There are some toys not listed that I think are better toys, but you asked for my favorites.
Classics Jetfire - Skyfire was the top of my want list in 1985. I always wanted him rather than the Jetfire toy we actually got. This is pretty close.
Animated Voyager Bulkhead - This transformation is absolutely stunning when done in the right order. Perfect automorphs and constant gratification.
Henkei Hound - Another gratifying transformation with two beautiful modes. Arguably the greatest modern G1 tribute I've seen. Universe is still a great toy, but the Henkei bullbar takes it to a new level.
Classics/Henkei/Universe Seeker - Another perfect modern tribute. Most any will do, but Henkei Thrust is my favorite.
Alternity Convoy or Megatron - Unfortunately, neither are perfect, but they're both damn close. Many don't like the choice of characters, but these are amazing toys.
Movie Deluxe Bumblebee Concept Camaro - A perfect representation of the character in both modes and a great transformation to alternate between the two. There's many variations, but most are the same mold or similar.
Movie Ironhide - One of the most complicated, yet still gratifying transformations out there, delivering two menacing modes. However, I've found fans to be quite divided on him.
ROTF Leader Optimus Prime - Greatly lacking paint, hopefully remedied by the upcoming Buster Prime, but otherwise this toy belongs in the Masterpiece line.
Activator Bumblebee - Perfection in one button transformations. Many don't like the hands. I don't mind them.
G1 Computron/Technobots - Funky futuristic alt modes, a unified color scheme, my favorite G1 combiner
Honarable Mentions:
Henkei Cyclonus - The robot mode would be in my top 5 of all robots, but the alt mode and transformation can't keep it up.
Classics Voyager Optimus Prime - Arguably the best G1 incarnation of prime, but the alt mode and forearm kibble hurts it.
Animated Shockwave - The robot to robot transformation is awesome. The alt modes can be skipped.

I can't believe none of these lists include ANY Armada toys. Armada was such a high point for me.
I'd struggle to make a top ten. But... heck, why not try? I'll list ten favourites, but not number them in order.
Armada Megatron
A superb toy. Armada Megatron is... it's everything a Transformer should be. He's solid, he's PACKED TO THE BRIM with fun features, he's interactive -- both with the person who plays with it, and with other toys. His mini-con interactivity is amazing... but he also interacts with Tidal Wave. Tidal Wave himself is a top-ten worthy toy. An absolutely AMAZING piece of work.
Generation 2 Megatron.
Okay, I love MEgatrons who are big green tanks. I think Gen2 Megatron has one of the greatest sound chips ever. Okay, the actual sounds are kinda crummy and crackly -- but good god man, the toy just incorporates that sound chip EVERYWHERE in BOTH MODES fantastically.
He's huge, he's green, he has an hilarious little pistol. He's IMPOSING. He's the first Megatron toy that was as good as the name 'Megatron'.
Generation 2 Dreadwing/Smokescreen
Again, just one of those toys that exemplifies the greatness of Transformers. Two jets who interact as one unit. Two great transformations, fun articulation, and some fantastic gimmicks. The later remoulds were actually superior than the original release (whose missiles don't lock in). If you don't own a version of this mould I recommend either the RiD version or the Robot Masters version -- either way they're fantastic colours (this toy has never had a crap colour scheme) and their slight remoulds make them fun to play with.
Ultra Beast Wars Megatron
Is it bad that so many of my picks are Megatrons? Anyway... this was the Beast Wars toy that absolutely 100 percent sold me on Beast Wars. Great T-rex (if a little stubby-tailed), great robot mode... but most of all, a GREAT transformation. I transformed this toy soooo many times. It's one of my all-time favourite transformations.
Air Attack Optimus Primal
Released during RiD, but really a Beast Machines mould. Optimal Optimus was a bit of a clunky exploration into the giant-toy thing post Gen2. Supreme Cheetor was a REALLY clunky exploration into the giant-toy thing post Gen2. Air Attack Optimus Primal was the first "Supreme" classed toy who was genuinely great.
Again, he just incorporates his sound chip so well. Plus who could go past a toy that sounds like Gary Chalk?
Sky Shadow
It took me a while to warm to the fuzors. But Sky Shadow is the one Fuzor -- the one Beast Wars deluxe, honestly, -- who I just keep coming back to over and over. He looks great, his transformation is neat (if a bit clunky in spots) and he has some great fully-integrated gimmicks. Plus I just love his green. Definitely my favourite Fuzor.
I need to get the Blentron version of the mould.
Voyager Animated Bulkhead
Animated Voyager is my favourite Animated toy. I was looking through my Animated toys to see if one was top ten worthy. Bulkhead leaped out at me. He just.. is so much fun. He looks great, he transforms great, and he has fun gimmicks. Really good toy, I'd recommend him to anyone.
Generation 1 Omega Supreme
I've loved this toy since generation 1, when I first got him. I love his partsformeryness. I love his Tomyness. I love his... I love his bigness.
Omega might be my favourite Transformer toy of all time. Which is driven heavily by nostalgia -- but it's true. He's great. Plus, IT WALKS!
Generation 1 Skystalker
The Micromasters are probably my favourite group gimmick from Generation 1. (Not counting, y'know, transformation itself.) Skystalker is my favourite Micromaster base of all time. I love him. It' partly nostalgia, and partly just loving the toy. He's great -- I love his grey ramps, I love his two-part vehicle that becomes a rocking base. I love his little orange Skystalker robot. He's the perfect Micromaster base. Countdown follows closely behind.
The American Micromaster bases are just generally superior in my opinion -- simply because they didn't have to also cram in a robot mode on top of their vehicle mode. A lot of the Japanese bases aren't very good at ramping up with other bases, let alone BEING bases at all. (I'm looking at you Star Convoy).
Skyquake is one of those toys I'd be most likely to grab in a fire.
Generation 1 Skyquake
With Skyquake I should make a quick proviso. The Skyquake I love is the Skyquake that no longer exists. He's the Skyquake with an amazing scope gimmick, a missile launcher and a fantastic bomber power. He's interactive with the small predator jets -- he has a GREAT simple transformation. He's huge and imposing and has fantastic colours and is really imposing.
