TF4 deleted scene
There are probably many deleted scenes for Age of Extinction, but this is one that we will know about, thanks to Kelsey Grammer in a Yahoo interview.
In a recent interview about his roles in Transformers and Expendables, he mentions that they filmed a scene of him throwing someone Chinese out of a moving car who then gets run over... but since the movie was partly funded by the Chinese government, they wouldn't approve the violent death of someone Chinese (I guess by a Westerner, as many Chinese would have been killed by the Robots at the end). 
He also mentions that Michael Bay is still using "real fear" with his actors, by not letting them know how big the explosions will be.... similar to the story I read about the Scorponok scene in the first movie, in that Tyrese and the soldiers were told to run for their lives because the explosive ripple effect of Scorponok under the ground could not be stopped once started.

Maybe it was the scene that explained all the plot holes.
..Actually the whole movie was a plot holes..nevermind.

there is a version of AOE that goes for 12 hours and covers off all the plot holes but they thought that might make it too much about the transformers and take away from developing the human characters

I am glad that I don't listen to film critics ^ 
I rather enjoyed the movie... I think alot of people just need to relax and enjoy the awesomeness of MarK Wahlberg and Optimus Prime on the one screen

Another deleted scene that didn't make it past concept stage (from a panel at TFCon last year) - Ratchet being hunted down by a group of exile Decepticons instead of Humans, lead by Lockdown... with Epps being killed off as well.
The original concept for the Dinobots was to have them lost/buried on Earth as guardians of the Allspark, trapped since the dinosaur age.
There was also an early concept that had humans building a base that could transform into a giant robot intended to destroy all Transformers on Earth, to be called Galvatron. The concept of Galvatron obviously ended up being a little different, and the human element ended up being KSI.
They also mention the lack of comics after TF3 DOTM... spoiling the ending by coming out before the movie, so the studio put a stop to it after that.
